Born in San Francisco, United States, Mary Heilmann moved to Los Angeles in 1947. During her youth in Los Angeles, she was a member of a local diving and swimming team until 1953. She later enrolled at the University of California, Santa Barbara, where she earned a bachelor's degree in literature and a minor in art. Her studies continued at San Francisco State College, and she subsequently attended the University of California, Berkeley, to pursue a master's degree in ceramics and sculpture.

While studying at Berkeley, she worked with several artists, including Peter Voulkos, Jim Melchert, and Karl Kasten. During this period, she also became friends with Bruce Nauman. After graduating from Berkeley in 1968, Heilmann moved to New York City.
